The watermark in Master PDF Editor is not a separate layer but an object embedded in the PDF structure. When you purchase a license, the software bypasses the code that inserts this object. When you use version 4, the insertion code is absent entirely.

Click on the "Edit" object tool (usually a mouse pointer icon or by clicking Edit on the top toolbar).
